In general, comprehensive physical damage coverage covers your vehicle, and sometimes other vehicles you may be driving, for losses resulting from incidents other than collision. For example, comprehensive insurance covers damage to your car if it is stolen; or damaged by flood, fire, or animals.
So if you have comprehensive coverage on your vehicle it should also cover a loss due to water flooding. You may want to call the National Flood Insurance Program (NFIP) at 1-888-CALL FLOOD to learn about Federal Flood Insurance and its relationship to auto insurance.
If your vehicle has been in a flood, you should report this loss to your insurance company and discuss the details with their claims adjuster placed on your case.
